After Effects Export Transparent Animated Gif. I am not sure if aftereffects can export transparent gifs directly, but you can take that png sequence and assemble it as a gif in photoshop using the timeline panel! This of course doesn't give you a ton of options when exporting, but it keep alpha:

I believe gif export disappeared after like after effects cs 4 or something, due to licensing issues or something.

I am way out of my field here, so i'm pretty if your gif has animation, you could atleast try to loop through every frame of your gif, remove the transparency with the solution above, then. Now it has a transparent background! Gif gun example in after effects. / after effects animated gif.
